The Black Nebula Empire, last seen in Yamato: The New Voyage, lands a huge fortress on Earth and sends out an invasion force, with the Black Nebulan fleet wipes out Earth's space fleets. The fortress contains a bomb capable of destroying half the planet. The Nebulans threaten to use it if they are attacked. The Yamato reaches the other side of the Black Nebula and finds a grand, white galaxy, similar to the Milky Way. They follow a beacon signal to a planet that looks just like Earth. They land, and are greeted by an apparently human woman, Sada, and two officers from the Black Nebulan Empire. They meet the Emperor, Scaldart, who also appears to be a human. He tells them that they are actually back in the Milky Way, in the year 2402. The vortex was a hole in time. The Earth has been under Black Nebulan rule for 200 years, and he is the (puppet) governor. Scaldart shows Kodai and the landing party all sorts of collections of Earth's famous artwork, and, up on the Yamato, the video screen scans the surface of the planet to find all of Earth's famous landmarks.

Mio's death leaves husband Takumi and 6 year old son Yuji fending for themselves. Taku occasionally suffers fainting spells, is disorganized, and fears that his health hindered Mio's happiness. Yuji overheard relatives speculate that his delivery compromised her health, and he blames himself for her death. Mio left him a picture book in which she departs for "The Archive Star" but re-appears during the rainy season the following year, and he eagerly awaits her return. Taking a walk in the forest outside their house, Taku and Yuji find a woman sheltering from the rain and immediately accept her as Mio. She has no memory or sense of identity, but comes home to live with them anyway. She asks Taku how they met and fell in love, and he recounts a tale of years of missed chances starting in high school until she encouraged their marriage years later. As the rainy season nears its end, Yuji finds the "time capsule" he hid with his mother before her death. Mio's diary is inside, and its version of the romance holds the answers to the mystery.

As a result of an arctic nuclear test, a carnivorous dinosaur thaws out and starts making its way down the east coast of North America. Professor Tom Nesbitt, only witness to the beast's existence, is not believed, even when he identifies it as a "rhedosaurus" to paleontologist Thurgood Elson. All doubts disappear, however, when Elson is swallowed whole during an oceanic bathysphere excursion to search for the creature. Soon thereafter the rhedosaurus emerges from the sea and lays waste to Manhattan Island until Nesbitt comes up with a plan to try to stop the seemingly indestructible beast.

Dar (Marc Singer), is a warrior who can talk to the beasts. He is forced to travel to Earth to stop his evil brother from stealing an atomic bomb and turning their native land from a desert into, well... a desert! Dar, the Beastmaster (Marc Singer), is back and now he has to deal with his half-brother, Arklon (Wings Hauser), and a sorceress named Lyranna (Sarah Douglas) who have escaped to present day Los Angeles. Despite the name, the movie is not about traveling through a time portal, but traveling through a portal to a parallel universe that 1991 Earth exists in. Dar and his animal companions, Ruh, Kodo, Podo and Sharak, must follow them through the portal and stop them from obtaining a neutron bomb. During his visit, Dar meets a rich girl named Jackie Trent (Kari Wuhrer) and they become friends. (actually a portal to a parallel universe)
